I just picked up Astonishing X-Men, and I'm not sure where it should go on my bookshelf. Currently they're at the beginning of my X-Men comics, but should I put them with the other A's?

you could refactor them, for example. have X-MEN be a different Catagory then Spider-Man, and put Astonishing X-Men ahead of the other X-Men books, that's how i do it anyway

I have Heroes Reborn: Iron Man, Should that go in the H's, or I's. Also, I currently have all my Marvel Essentials in the E's. Should I categorize them by character? |

i just usually seperate them such as batman goes there daredevil goes here etc then i put them in continuity order
